Protein-protein interactions (PPIs), which are essential for cellular processes, have been recognized as attractive targets for therapeutic intervention. Therefore, the construction of a PPI-focused chemical library is an inevitable necessity for future drug discovery. Natural products have been used as traditional medicines to treat human diseases for millennia, and their molecular scaffolds have been used in diverse approved drugs and drug candidates. The recent discovery of the ability of natural products to inhibit PPIs led us to use natural products as a chemical library for PPI-targeted drug discovery. In this study, we collected natural products (NPDB) from non-commercial and in-house databases to analyze their similarities to small-molecule PPI inhibitors (iPPIs) and FDA-approved drugs by using eight molecular descriptors. Then, we evaluated the distribution of NPDB and iPPIs in the chemical space, represented by the molecular fingerprint and molecular scaffolds, to identify the promising scaffolds, which could interfere with PPIs. To investigate the ability of natural products against PPI targets, molecular docking, molecular mechanic generalized born surface area (MM-GBSA), and molecular dynamic (MD) simulations were employed. Then, we predicted a set of high-potency natural products by using the “iPPI-likeness score” based on a docking score-weighted model. These selected natural products showed high binding affinities to the PPI target, which were validated in an in vitro experiment. In addition, the natural products with novel scaffolds might provide promising strategy for medicinal chemistry developments. Overall, our study shows the potency natural products in targeting PPIs, which might help in the design of a PPI-focused chemical library for future drug discovery.
X-linked inhibitor of apoptosis protein (XIAP) is an important regulator of cancer cell survival. The BIR3 domain of XIAP (XIAP-BIR3) recognizes the N-terminal tetra-peptide sequence of Smac (AVPI), which makes it an attractive PPI target for therapeutic intervention in cancers. Recently, a number of XIAP-BIR3 inhibitors have been developed and entered clinical trials, including those that mimic the AVPI binding motif and inducing apoptosis in cancer cells. To develop novel XIAP-BIR3 inhibitors, the fragment molecular orbital (FMO) method has been applied to study the interactions between XIAP-BIR3 and AVPI. We analyzed a series of XIAP-BIR3 inhibitors 1–8 found by a fragment-based drug design (FBDD) and compared them with the AVPI in terms of pair interaction energy. The FMO results reveal that even though these inhibitors have common interactions with key residues of XIAP-BIR3, their increased binding affinities were mainly attributed to the specific interactions in the P4 pocket of XIAP-BIR3. We further investigated the changes in the binding energies between the specific binding residues and individual ligands by performing a pair interaction energy decomposition analysis. Based on the structural information from the FMO results, we proposed a novel natural product, neoeriocitrin 10, which was derived from our previously reported LENP0044 9, and it can be used as a potent candidate for XIAP-BIR3 inhibition. Molecular docking, MD simulations and FMO calculations were performed to explore the binding mode of 10 to XIAP-BIR3. It binds to XIAP-BIR3 with micromolar affinity according to surface plasmon resonance, and shows a higher binding affinity than 9. The results indicate that the structure-based scaffold optimization together with FMO allowed us to increase the binding affinity of the starting hit. Overall, the FMO method can be used as a promising tool for evaluating the FBDD process and exploring novel compounds for XIAP-BIR3 inhibition.
단백질-단백질 상호작용 (PPIs)는 세포 과정에 있어 매우 필수적이며 치료적 개입을 위한 매력적인 타겟으로 여겨진다. 따라서 신약개발에 있어PPI-기반으로 하는 화학 라이브러리 구축이 필연적이다. 천연물은 수천 년 동안 인간 질병을 치료하기 위한 전통 의약품으로 사용되어 왔으며, 약물 및 약물 후보물질에서 천연물 분자구조가 많이 쓰이고 있다. 최근 천연물이 성공적으로 PPIs 저해제로 사용한 사례는 천연물 기반 화학물 라이브러리를 만들어서 PPIs를 타겟으로 하는 약물 개발의 기초가 되었다. 이 연구에서는 여덟개의 분자 기술자를 사용하여 저분자 PPI 저헤제 (iPPIs) 및 FDA 승인 의약품과의 유사점을 분석하기 위해 비상업적인 사내 데이터베이스에서 천여물 (NPDB)을 수집하였다. 다음으로 분자 핑거프린터와 분자구조로 이루어진 화학 공간에서 NPDB 와 iPPIs의 분포를 평가하여 PPI 저해하는 가능성을 조사했다. 분자 도킹, MM-GBSA 및 분자 동력학 (MD) 시뮤레션이 사용하여 PPI 표적에 대한 천연물의 효과를 평가하였다. 그 다음 도킹 스코어 가중 모델을 기반으로 한 “iPPI-likeness score”를 사용하여 효율성이 높은 천연물을 예측했다. 위 과정으로부터 선택 된 천연물은 PPI 표적에 대하여 높은 결합 친화력을 보였고, 이는 in vitro 실험을 통해서 증명 되었다. 전반적으로 우리 연구는 PPI를 표적으로하는 잠재력이 있는 천연물을 찾아냈고, 이 결과를 통해서 PPI를 중심으로 하는 신약개발에 쓰일 화학 라이브러리 설계에 도움을 줄 수 있다.
X-linked apoptosis protein (XIAP)은 암 세포 생존의 중요한 조절 인자이다. XIAP의 BIR3도멘은 (XIAP-BIR3) Smac의 N-terminal 의 4개 아미노산 서열 (AVPI)을 인식하는 암 치료를 위한 매력적인 PPI 표적이다. 최근 XIAP-BIR3 에 붙는 AVPI의 결합 모티브를 모방하는 저해제가 개발될 뿐만 아니라 임상 시험단계까지 와 있다. 새로운 XIAP-BIR3 저해제 개발을 위해 본 연구에서 FMO 방법을 적용하여 XIAP-BIR3 와 AVPI 간의 결합 모드를 분석하였다. 또한fragment-based drug design (FBDD) 에 의해 개발된 일련의 XIAP-BIR3 저해제 (1-8) 를 분석하고 pair interaction energy 를 적용하여 AVPI 간의 결합 모드를 비교 분석 하였다. FMO 결과로부터 저해제와 XIAP-BIR3 주요 잔기와 공통적 인 상호 작용을 함에도 불구하고, 이들의 증가된 XIAP-BIR3의 결합 친화력은 주로 XIAP-BIR3의 P4 포켓에 있는 특정 된 상호작용에 기인 한 것으로 여겨진다. 우리는 pair interaction energy decomposition analysis 를 수행하여 특정 결합 잔기와 개별 화합물 간의 결합 에너지의 변화를 조사했다. FMO결과의 구조 정보에 기초하여 우리는 LENP0044 (9)에서 유래 된 새로운 천연물
neoeriocitrin (10)을 제안했으며, 이는 XIAP-BIR3 저해제의 강력한 후보 물질로 사용 될 수 있다. 분자 도킹, MM-GBSA , 분자 동력학 (MD) 시뮤레션 및 FMO계산을 통해서 XIAP-BIR3 와 10 의 결합 모드를 탐색하였다. 표면 플라즈몬 공명 분석에 통해서 XIAP-BIR3 결합에 있어 9 보다 10 의 친화력이 더 높게 나왔다. 위 결과로부터 FMO 방법과 구조기반 최적화의 결합은 신약개발에 있어 후보물질의 결합 친화성 증가에 매우 중요하다. 전반적으로, FMO 방법을 사용하여 FBDD 신약개발의 프로세스를 평가하고 신규 XIAP-BIR3 저해제 탐색에 있어 중요한 도구로 사용 될 수 있다.
